For me all those cities are within reach as daytrip, so I never stayed there in a hostel, so I can be of no help on that part.
But I would stay in Brugges, and see the city, if you would feel that you have seen it, than you could do an afternoon of sightseeing in Gent. (it's really close to Brugges)

Most people recommend the Downtown Flying Pig as it's in the middle of the Red Light District, has a good atmosphere and has a lot going on. Uptown is a little quieter (though not quiet) and is closer to Vodelpark (good for chilling out during the day). As for your Belgium dilemma, why not take Herrbert's advice and stay in Brugge. In fact, taking it a step further, why not spend a few hours in Brussels when you take the train from Amsterdam (you'll can go through there on the way to Brugge)? The train ride from Amsterdam only takes around 2hr45 and gets in to Brussels Midi station which is right in town, and the train Brussels (Midi) to Brugge is just under an hour. So you could leave mid-morning, have lunch and a wander through Brussels (if you're short on ideas, let me know, I have plenty!) and be in Brugge that evening. Then spend the next day in Brugge. As for accommodation, I stayed in a little hotel right next to the belltower of the cathedral - wakeup call at 6am every morning! - but was great. It was years ago so can't remember the name, but have a look at www.guideforeurope.com/belgiumhostels.html for a list from GFE members.

If you don't have time to see all three, I would definately go to Brugge, if you could only go to one. It is a beautiful city, easy to get around, and has very inexpensive places to stay. WT
