That flight leaves at 13.55 from Milan Malpensa. So basicly you loose the morning to get to Milan, and the afternoon because because you'll get to Prague at 15.30, after that bagage claim, getting to your accomodation ... etc.
But if you might be tempted, here's another option: This time getting to Rome. SkyEurope has a flight at 15.05 from Fiumicino (two and a half hour from Florence)
In both cases, you want to have a margin for train delays etc.

Hmmm...I'm not sure if it would really be worth losing all of that time, especially since I haven't been to Prague before. I'll probably need more time than I think to explore.
I noticed that SkyEurope also has a flight from Torino to Prague. But it would end up taking the same amount of time to get there as it would to get to Rome.
So, finally, I think this is how it will work:
March 7th: Amsterdam March 8th: Amsterdam March 9th: 8am flight to Florence March 10th: Florence March 11th: Cinque Terre (Maybe spend the day in Siena and then train it to CT, however I've heard that Siena is most beautiful at night) March 12th: Cinque Terre March 13th: Cinque Terre/ Evening flight to Prague March 14th: Prague March 15th: Prague March 16th: Prague/Kutna Hora March 17th: Fly Home!!

Going to Rome for a flight would be a good thing - the Eurostar only takes 1hr30 from Florence to Rome (don't take the regional train, far too slow!).
The itinerary looks fine, all Italian cities look fab at night (just think of Florence from the Piazzale Michelangelo at night) so up to you about staying longer in Siena.
Enjoy the trip - it's very close!
