I am travelling next year and was thinking of heading to the Greek Islands around September/October (at the end of the busy season). Has anyone else done this? How much should I budget for each day? Which islands are a must-see? Any feedback is much appreciated. Thank you!

We were in the Greek Islands in the middle of September and it was perfect. It was pretty much empty but still hot and sunny.
I would watch how far into October you get however, as that's when the rainy season starts and it's hard to get between islands.
Budget all depends on what you are looking for in a place to stay. Are you interested in staying in dorms or private rooms? Are you wanting a place with a pool (I would recommend this unless you are a beach fan) or a/c (also recommended)?
As far as islands go, we went to Mykonos, Ios, Naxos and Paros. I really liked Mykonos, although it was the most expensive. It had the most shops and was the liveliest.
Santorini is supposed to be great as well, although we never got there.
Ios is quite lively in a student sense.
Paros is pretty mellow.

I have to agree with Kim....October can be pretty dicey. Of course, the weather can be wonderful and you will have most of it to yourself, but there is that chance of nothing but rain and locked out ferries. I liked Santorini as well, had one hell of a great time in Rhodes, and loved Crete as well. Without my journal, can't specifiy any of the smaller day trip islands, but overall Greece is a great trip destination most anywhere. Do plan to spend just a bit more on rooms and get something with a/c...believe me, you'll be glad you did. Do you have some particular islands in mind? Perhaps with a better idea of just where you want to go we can offer more help/advice.
