Can anyone give some advice regarding going to the popular Vatican and Uffizi museums? (as well as the others in Florence and Rome)
I have been reading horror stories about 3 hour queues in travel guides. Since I want to see as much as possible in the time I have, what options are there for bookings, off-peak times etc.
Ps. I will be there in June.

Yeah, I'd say we waited about 2 hours in line for tickets for the Uffizi. But.. you can reserve tickets, we just didn't know that!
From their website: Reservations can be made, as long as ticket availibility lasts, by calling +39.(0)55.294883 Monday thru Friday 8.30am-6.30pm; Saturday 8.30am-12.30 am. On Saturday and holidays an answering service is operative. Fax +39(.(0)55.264406
Reservation-tel Euro 1,55."
There are also places on the net where you can order you tickets, but they do add a good commission so I would try ordering them from the actual musem first. (Their website says they are closed until May 6th)
The Uffizi is closed every Monday and the Sistine Chapel is closed every Sunday so you may want to plan around that.

Uffizi opens at 0800, Vatican at 1000. For both I suggest being there prior to opening. I was traveling winter time so walked straight into both...but was in line (? no lines) when they opened. Having not been there in peak season I had no crowds to fight. But even in winter, being early to the door proved the way to go. There is SO much to see in the Vatican museum, but if the chapel is your main aim, don't tarry along the way and get straight there. But be warned, it is really hard to 'backtrack' through here, so once you hit the chapel it is difficult at best to get back and see all that you missed. May I offer.....do NOT miss the Medici Chapel in Florence!
