I am going from Rome, Italy to Berlin, Germany and would like to find a train that will take me through the Swiss Alps instead of around them. Does anyone know of such a line, or how I can get on a train that might allow me to do just this?

Is there a particular preference to the Alps in Switzerland? The short route via Austria also goes through the Alps, you know... Make sure you get to see the mountains in daylight (and hope the weather is fine), which might mean you need 2 days to complete the journey. If you have time to make a longer route, there are many scenic routes I can suggest... Are you bound to Eurail-free lines only?

I just took one from Interlaken to Rome, Via Cinque Terre, it was a good ride.
