This may seem silly but is it possible to literally sleep through your stop when taking an overnight train? Or do these routes generally only go as far as your particular destination - I hope that makes sense to you And what do you do with your bags when you're sleeping on the train - just somehow attach it to yourself

Usually an overnight train is an international train. In this case, the conductor will collect your passport when you board and will wake you about 30 minutes to an hour before you arrive at your destination and return your passport. But you're right, most night trains end their route at your destination, but not necessarily all.
I never had problems with my backpack. I kept my daypack with me and it held my important stuff like passport and money belt. But I just threw my big backpack wherever it would fit and never had a problem.
Some trains will have locks on the door, but to be safe you can lock your pack to something in the room. Getting robbed is terrible, but don't spend too much time worrying about this. Take some basic precautions and be aware and you will be fine. It's really not as bad a problem as people make it out to be.

Do they still take your passport when you travel between Schengen states? There are supposed to be no border checks between them! Also, there are night trains that don't cross borders, so there is surely no need to show your passport...
If the destination is not the last stop, I would set my alarm clock to wake me up 15-30 minutes before arrival... Did it recently when I travelled on night bus from Zagreb to Rovinj in Croatia... but it wasn't necessary as I woke up anyway...
