Can I take a direct train from Prague to Cesky Krumlov? Are trains the best way, or do they take too long? What is an alternative? Is it also easy to go directly from Cesky Krumlov to Salzburg?
Sorry for the questions, but I know absolutely nothing about Czech trains.

Trains are usually the best way as far as speed - you could probably take a bus but it would be a slower option.
I looked it up on RailEurope for you and it said there are direct trains from Prague to Cesky Krumlov as well as from Cesky Krumlov to Salzburg (6 hrs. 15 min)
Maybe Ray could confirm this for us.
The train station is about 2K out of town apparently in Cesky Krumlov so be prepared to take a taxi or local transportation when you get there.

Thank you Kim. For such a short distance from Cesky Krumlov to Salzburg, 6 hours seems awful long. Notwithstanding the fact I've heard so many great thing about Cesky Krumlov, I'm thinking I should just head from Prague straight to Salzburg.

As far as I know, there are no direct trains from Prague to Cesky Krumlov. I just looked up the national railsite (http://www.jizdnirady.cz) for info regarding this and all trains have a connection in Ceske Budejovice.
An easier route from Prague would be by bus. Trains here in the Czech Republic are older and slower than in Western Europe, and for this route, the bus is quicker (just under 3 hours).

If I recall correctly, there is one direct train a day only in summer. Direct buses Prague-Cesky Krumlov are 4-5 a day. If you don't have a direct route, you change at Ceske Budejovice, which has frequent connections to both cities. As Kim pointed out, the train station is quite a long way from the old town.
Cesky Krumlov to Salzburg is a very complicated journey. You have to take a bus or train to Ceske Budejovice, then to the Austrian-Czech border, another one to Linz and then to Salzburg. You can possibly make it a bit shorter if you take a bus to Kaplica.
