If I have a full eurail pass and since czech republic isn't covered, do I pay a supplement prior to leaving the country that is covered, and if i return to a country that's covered, do I pay half or the supplment when I'm in czech republic?
For example, if I travel budapest to prague - approx how much would I have to pay as a supplement when I'm at the train station in budapest? And then if I go from Prague to Dresden, how much would I have to pay at Prague?

I'd have to do some research to confirm, but I suspect your best bet might be to use P-P tickets in travelling from Budapest to Prague and from Prague to Dresden. AFAIK there's no provision to "prorate" the Railpasses based on a portion of a journey. There is a slight possibility that you might be able to obtain a small discount on your tickets as a Railpass holder, however again I'd have to do some research.
Hopefully some of the others will have more concrete information.

I remember going to railsaver.com a few times and putting in some itineraries I was working with and there was usually a special "Prague pass" that convered travel into and out of the city. However, I went on the website to confirm this with and without your specific itinerary and it now comes up as point-to-point tickets at the borders of neighboring countries. The price calculated to Prague from Budapest is 28 dollars and 16 from Vienna, which as I remember would be a bit cheaper than the Prague pass with matched with an outgoing city.
