this seems like way to much work, and very very very time consuming. For season/weather reasons, i will be doing an eastern->northern->central->southern europe route. Having said that, my itinerary goes from madrid to ljubljana, ljubljana to dubrovnik,dubrovnik to athens, athens to naples. Now i can either go by train ( since i will be having a eurail global pass) from madrid to ljubljana, making it a 36 hour trip. . Or the only destinations that fly to ljubljana are london and brussels. So then i need to fly to london, then to ljubljana. Then to get to dubrovnik, i need take a train to zagreb to split, then bus to dubrovnik? To get from there to athens is a big ordeal... i would have to bus back to split, train back to zagreb, then train to belgrade, then train to athens. Which makes it a total of 39 hours to get from Dubrovnik to Athens. Unless i want to fly, which once again there is no direct flight... Also, for me to re-arrange my trip.. would only really save me time on the flights from madrid to ljubljana.. since i can only go by train then bus to dubrovnik.. and by train by either belgrade or somewhere even farther east that im not going to, just to get to athens. unless again, i want to fly. do you understand my little dilema?.. and i want to go to ljubjlana, because my grand father was born there. and well, dubrovnik, i have heard is absolutly amazing.. so.. *if interested in the rest of my itinerary, it is posted under post your itinerary, and is marked my three month itinerary by britalexis

I already made comments on you itinerary, and yes for some of routes transportion is an issue.
I think you should not bank everything in the weather. Of course it is nice to have good weather along the way, but you can't get garantees. I think that if you give more attention to the logistics, you will have a very nice trip.
For flights from and to the Balkan check Adria Airways. They are the local airline for Ljubljana, and SkyEurope has flights from and to Dubrovnik. You will find more flights to Dubrovnik in the tourist season. (Clickair from Barcelona, Thompsonfly from the UK, TUIfly from Germany, etc)

you might be able to rearrange your trip, slightly. fly from Madrid to Venice. see that city for a couple of days before taking a 3.5 hour train to Ljubljana?
at the end of your trip, go from CT to Milan (if you keep Milan)
another beautiful town in that area is Sienna.
