sheisaeval, from the list you provided, my preference would definitely be Rothenburg ob der Tauber! It's been described as Germany's "best preserved medieval city", and if you haven't been there before then a visit would certainly be worthwhile. If you decide on Rothenburg, be sure to take the Night Watchman's tour, which leaves from the main plaza at about 19:00. It's quite entertaining!
Walking the wall provides a good overview of the "old" part of town, and the Crime & Punishment Museum is very interesting as well. The station is a short distance from the main part of town, and walking is certainly an option, but I'm a bit "older" so generally use a Taxi.

I fully agree with Eagle (again!) about Rothenburg ob der Tauber and the first choice of places to stay - for all the reasons he mentions plus that it's Christmas all year round (well, in one shop anyway!).
Koblenz would be my next pick - smaller than Stuttgart and Mainz, prettier, surrounded by castles and on the Rhein and the Mosel confluence (hence the name). Check out the Deutsche Eck monument - more for the position, although th ehistory behind it is interesting too.

Have only even been to Rothenburg odT as a day trip so have no personal recommendations - hopefully someone else will chime in.

I'll try to offer a few possibilities after seeing your reply. inexpensive mostly. i'll be traveling solo so either the hostel or a single room in a b&b. and no car so has to be easy walking access to train/main town
