I am backpacking through Europe for 2 months and I dont know what cities to go to and in what order. I would like to fly open-jaw into Athens and travel north to London. I will be traveling in April and May. I would like to go to Athens, some of the Greek islands, Rome, Venice, Florence, London, Paris, Barcelona, Munich, Vienna, Milan but I would appreciate other suggestions too.

If you are travelling in April-May, than I suggest you travel from south to the north, as it is usually good weather in April in the south already.
So if you start in Athens, then your list would look a little like this
Athens Isles (Santorini - Crete?) Rome Florence Venice Milan Barcelona Munich Vienna Prague (not on your list) Berlin (not on your list) Paris Amsterdam (not on your list) London
My advise to you would be to read on some of the cities on this message board (you can use the search mode), and to find some places that you would like a lot, and don't forget, that spending time in smaller places can be a lot of fun. A lot of people here like Krakow, Cinque Terra, etc.

What city are you flying from? If you're flying from Canada, you might consider Zoom Airlines. You can fly to Paris from a Canadian city and leave from London to go back home without any changes in prices.
All the cities you listed sound really good, with the exception of Barcelona.... it's just so far out and it seems to be the only far Western European city you're hitting unless you want to throw in another Spanish city (i.e. Seville)?

If you take a direct flight from Milan, than the flight will take about 1 hour and 45 minutes. With check-in and transport to the city, you can travel from the Milan to Barcelona in 4 to 5 hours. If you would also like to visit Sevilla (good choice), this would also mean a flight Barcelona - Sevilla, as the train journey, would take a long time.

Thanks so much for the help. Ive made some changes since I last posted. I have added some more cities and an extra month of travel. So I'll have 3 months instead of 2. I am flying from Indiana, US. I added the Cinque Terra, Salzburg (maybe, im kinda into the skiing and extreme sports), Lisbon, and possibly some other cities in the Spain/Portugal area. I decided not to visit Milan. So the cities I want to visit now are:
Athens Greek Islands Rome Florence Cinque Terra Venice Salzburg Berlin London Paris Barcelona Lisbon
I can always add more or take away some cities. Im going to fit some smaller cities in between the main ones.
