I lied already when I said this was my final itinerary:)..I'm now thinking of Florence for 4 days with a daytrip to Siena? Would that be recommended? If so, I would have to take a day off of another city. perhaps Amsterdam?

Clappy,
Siena is a beautiful place - i spent the night there! taking a day from Amsterdam could be done. although it's been a while since i was there, i remember how interesting the museums in Amsterdam were!
but, as you're not including Vienna in your plan, i assume fine art isn't a big deal for you. (Amsterdam, Vienna & Rome had the best museums of my travels - Rome, Vienna & Barcelona had the best architechture)
also, i see you've opted to fly from Lisbon instead of Faro. Lagos to Lisbon is a long trip! if you haven't bought your transatlantic tix yet, there might be an option to fly into Faro. that way you wouldn't need to go round trip Lisbon - Lagos - Lisbon.

A few other things for you to consider, clappy:
On the train from Prague to Berlin, you could have a few hours in Dresden as a side-stop. Berlin-Amsterdam: are you flying or taking the train? If you take the overnight train, be aware of the route it takes as you could find an added extra of Cologne and Brussels in the mix. As David writes, Siena is gorgeous so it would mean one less day somewhere (or a 2month and 1 day trip! ;D). Amsterdam in two days is still not a bad option as you could visit the musuems (Van Gogh, Anne Frankhuis, etc), sightsee and find the little nooks of the city comfortably in two days without feeling like you were rushing. So take the day from Amsterdam and put it on Florence so you can do a day trip to Siena (it's only 1hr30mins one way), and have more time in Florence (or even go for the afternoon and evening in Siena as there is a later train back to Florence at around 9pm, but check as I recall trains running up to midnight on this route). You can also do Pisa for a few hours on the way from Cinque Terre to Florence (luggage storage room at Pisa station).
