Great that you have so much planned sheisaeval, and as long as you're aware that your time in some places is limited you'll be able to plan ahead to make the most of it.
A few things:
*Can I suggest that rather than try to do a day trip from Florence to Pisa in the 2 full days you'll have there, why not fly into Pisa for your Cinque Terre visit, leave your bag at the luggage storage room at the train station and walk through town (20mins) to the Tower before continuing on to Cinque Terre by train. *3 nights in Paris and Rome won't be enough, could you perhaps take the time from Venice and add it to each? You could sneak Venice in at the end of your trip, perhaps at the start of that section, or even instead of Milan/Lugano. *Lugano or even somewhere on Lake Como would be beautiful and totally different to Milan. If you do decide to go to Milan and want to see The Last Supper, you may have trouble booking tickets during Summer so make sure you do it as early as possible. *Mondays are usually the days that Musuems close in Europe (not all, but many) so keep this in mind when planning your trips.
I'm not clear on where it is you're studying (does it change or is it at the one campus?), so not sure how to work in the travel plans.

Aha! Well then ,you can fit Venice in as you see fit as it's just down the road! If it fits better where you currently have it, then you'll just have to plan your days in Paris and Rome to make the most of your time available (note that you're in Paris on a Monday so many musuems are closed, esp Musee d'Orsay, Rodin, etc, but Louvre is open; just check www.vatican.va for the calendar in case they are closed on pubic holidays).

Just one thing, I think that both Vienna and Berlin need more time then they are getting. Would you consider flying Vienna to Berlin (Air Berlin), and skipping Dresden? It would save you a long trainride through the Czech Republik, and provide 4 days for both Vienna and Berlin, which in my opinion is about the right amount of time needed there. On your way to Ljublijana, you are likely to stop in Trieste, it might be worth taking a few hours there (if your shedule would allow it). I think the Lake Como trip is a good tip (the Madam seems to be on a roll, the last couple of days )
