I will be backpacking for my first time for 5 weeks and this is what I came up with:
April2-5 Munich *train to Budapest 7hrs* April6-9 Budapest *train to Prague 7hrs* April10-13 Prague *train to Vienna 4hrs* April14-16 Vienna *overnight train to Florence* April17-20 Florence April21-23 Cinque Terre April24-27 Rome April28-29 Venice *overnight train to Paris* April30-3 Paris *train to Amsterdam 4hrs* May3-5 Amsterdam Leave for NY
I decided to leave out Spain and Portugal and save it for another trip

sunshine22, not too ambitious now that you've reduced the number of cities to visit, but just a few suggestions on the order of your itinerary:
Perhaps look at altering the first section to be Munich-Prague-Budapest-Vienna. There is also an overnight train from Prague to Budapest (usually leaves from a differnt station to the main one I think) if this appeals more and I believe that it is direct, ie no changes in the middle of the night.
Then consider flying from Vienna to Amsterdam (change in route) as this will cut down travel time considerably (look at Air Berlin, SkyEurope, Austrian or Niki airlines). From Amsterdam you can catch the Thalys (fast train) to Paris, then fly to Rome (check Vueling or EasyJet) and continue by train to Cinque Terre (you'll go through Florence first), then Florence and on to Venice before going back to Munich ( I reall your flights are to/from Munich for NY) either by train or flying.
See if that suits you a little better. The days you've allocated in each city are good amounts of time to explore and do day trips.
