I don't think any of those places in the Netherlands look like San Francisco. Rotterdam does have relatively new construction, due to being bombed a lot in WWII. I cannot say much about it, because the reason I visited was mainly to see the Boijmans Van Beuningen museum, which is definitely worth seeing.

I am gonna assume that the people that tell you that every place looks like San Francisco, mean that SF, would be the most European city in the States. Although I always understood that that honour goes to Boston.
I also like the little towns, but most of the times you run out of things to see after one day. But that makes them great as daytrips. For Dutch standards the places I mentioned are still considered cities. But you can also choose to go and see a naturepark/reserve, and go hiking. It's all about having a good time, and see the things you want to see.
I am sure that for most of the places daytrips can be found that are worthwhile. For Madrid, Toledo and Segovia are great, but there are also other options, including going to the mountains.
