I'm very flexible with my time over there. I leave Miami for Madrid on September 24th and I leave Madrid on November 9th.

Any big gaps between cities, I have ferries, plane, and train tickets. Any ideas? Things I should skip or things/places I missed that I shouldn't pass up? Thanks!

First of all, welcome to the Boards! I have a few initial comments on your proposed Itinerary.
My first impression is that you have a lot of short 2-night stops, but there's no mention of the travel times between cities. In some cases those will be relatively short, in other cases half a day or longer (especially travelling by Ferry between the Greek Islands). This would become somewhat "tiring" very quickly, and not something I'd want to attempt.
Regarding the Greek Islands, they will likely be somewhat "quiet" at that time of year, with some of tourist facilities closed.
It would be much more logical to arrange open-jaw flights, rather than having to return to Madrid for your flight home. Have you already purchased the air tickets?
If this is your first trip to Europe, I'd highly recommend pre-reading Europe Through The Back Door prior to your trip. It will provide you with a lot of good information!
I'd probably drop one day in Amsterdam and add it to one of the other locations, possibly Switzerland. Are you planning to stay in the city of Interlaken, or just in that general area? The Lauterbrunnen Valley is more picturesque, especially the small village of Gimmelwald (check their website for details).
